I have just read Daemon and FreedomTM and right now I think nothing could top that.

So the only way to go is to take Daemon and FreedomTM, strip off all that is not feasable today and create a story that is based only on techniques and technology that is already available. 

Shamelessly borrow stuff from stuxnet and "Night Dragon".  Create a scenario where big firms are struggling to getting hold of the last resources this planet has. Think oil industry, chemical and/or pharmaceutical industry, discredit the tree huggers and the "regenerative power jesuses", infiltrate government orgs.... Be just plain evil! ;)
